While often associated with soil saprotrophy, these organisms can occasionally behave as opportunistic pathogens in agricultural settings. They thrive in rhizosphere environments where they interact closely with plant roots, sometimes leading to pathological conditions if the plant's health is already compromised.

The primary concern regarding Zygorhynchus is its impact on the root system. When environmental conditions favor the fungus, it can colonize the cortical cells of roots, impeding the plant's ability to uptake vital nutrients and water. This often results in systemic weakness, reducing the overall yield potential of the affected crop.

Crops most frequently susceptible to such disturbances include a variety of vegetables and young seedlings. Symptoms are often subtle at first, manifesting as stunted growth, minor chlorosis, or the browning of fine rootlets. Management and prevention focus on creating an environment hostile to the fungus. Recommended practices include improving soil drainage to prevent stagnant water, ensuring the use of sterile growing media for seedlings, and maintaining a diverse crop rotation to break the life cycle of the pathogen. Biological control agents, particularly beneficial fungi like Trichoderma species, are highly effective in outcompeting Zygorhynchus and protecting the rhizosphere from further colonization.
